Beyond the challenges of storage and communication, there are new frontiers in the acquisition, analysis and exploration of the data. In this talk, I will view these frontiers through the lens of information theory. I will argue that information theory lies at the center of data science, offering insights beyond its classical applications. As a concrete example, I will consider the problem of optimal data acquisition, a challenge which arises in active learning, optimal sensing and experimental design. Based on information theoretic foundations, and equipped with tools from submodular optimization theory, I will present a rigorous analysis of the widely-used sequential information maximization policy (also known as the information-gain heuristic). Our analysis establishes conditions under which this policy provably works near-optimally and identifies situations where the policy fails. Young Lee will present his FPO, "Targeted analyses of very large genome-wide data collections" on Tuesday, 3/1/2016 at 10:30am in CS 402 The members of his committee are Olga Troyanskaya (adviser), readers: Mona Singh and Barbara Engelhardt; nonreaders: John Storey (Lewis-Sigler Institute for Integrative Genomics) and Tom Funkhouser. "Targeted analyses of very large genome-wide data collections" Abstract: Genome-scale experiments provide an overwhelming amount of molecular information for biologist. New computational methods are needed for specific analysis and interpretation of such high-dimensional data. Here we take advantage of the massive public repositories to quantify the tissue-specific signals in gene expression profiles, characterize distinctive molecular features of human diseases, deconvolve the latent cell-type-specific factors in mixed clinical samples, and automatically integrate heterogeneous data sources in the context of a specific genome-wide dataset. First, we describe URSA (Unveiling RNA Sample Annotation) that incorporates the known tissue/cell-type relationships to better estimate the specific signal in any given gene expression profile. Our ontology-aware method combines independent discriminative classifiers in a Bayesian framework, outperforming other machine learning methods. We provide a molecular interpretation for the tissue and cell-type models learned by URSA, enabling a data-driven view of molecular processes specific to particular tissues and cell types. Then, we extend this work for human diseases. We use thousands of clinical disease-specific expression profiles in public repositories to quantify distinctive functional and anatomical characteristics of human diseases. Through our data-driven analysis, we explore the complexity of the human disease landscape and propose exploratory hypothesis for drug repurposing even for rare disease with no prior genetic knowledge. Lastly, we describe YETI (Your Evidence Tailored Integration) for targeted integration of heterogeneous genome-wide data sources. Biomedical researchers generate genome-wide datasets for data-driven exploration of specific questions but such analyses are disconnect from big public data collections. YETI is the first automatic integration method that effectively constructs functional networks specific to a genome-scale dataset. We show that the resulting integration reflect the biological context of the user-provided dataset while providing accurate prediction for functional interactions.

Tyler VanderWeele-Harvard University CSML Seminar Tuesday, March 8, 2016 12:30pm-1:30pm Green Hall, Room 0-S-6 * Lunch will be provided * Title: “A unification of mediation and interaction: a four-way decomposition” Abstract: The overall effect of an exposure on an outcome, in the presence of a mediator with which the exposure may interact, can be decomposed into 4 components: (1) the effect of the exposure in the absence of the mediator, (2) the interactive effect when the mediator is left to what it would be in the absence of exposure, (3) a mediated interaction, and (4) a pure mediated effect. These 4 components, respectively, correspond to the portion of the effect that is due to neither mediation nor interaction, to just interaction (but not mediation), to both mediation and interaction, and to just mediation (but not interaction). This 4-way decomposition unites methods that attribute effects to interactions and methods that assess mediation. Certain combinations of these 4 components correspond to measures for mediation, whereas other combinations correspond to measures of interaction previously proposed in the literature. Prior decompositions in the literature are in essence special cases of this 4-way decomposition. The 4-way decomposition can be carried out using standard statistical models, and software is provided to estimate each of the 4 components. The 4-way decomposition provides maximum insight into how much of an effect is mediated, how much is due to interaction, how much is due to both mediation and interaction together, and how much is due to neither. Colloquium Speaker Bryan Parno, Microsoft Research Friday, February 26, 12:30pm Computer Science 105 Fully Verified Outsourced Computation Frequent headline-grabbing data breaches suggest that current best practices for safeguarding personal data are woefully inadequate. To try to move beyond the cycle of attacks and patches we see today, I design and build systems with formal end-to-end guarantees. For example, to provide strong guarantees for outsourced computations, I developed a new cryptographic framework, verifiable computation, which allows clients to outsource general computations to completely untrusted services and efficiently verify the correctness of each returned result. Through improvements to the theory and the underlying systems, we reduced the costs of verification by over twenty orders of magnitude. As a result, verifiable computation is now a thriving research area that has produced several startups, as well as enhancements to the security and privacy of X.509, MapReduce, and Bitcoin. While verifiable computation provides strong guarantees, even the best cryptographic system is useless if implemented badly, applied incorrectly, or used in a vulnerable system. Thus, I have led a team of researchers and engineers in the Ironclad project, working to expand formal software verification to provide end-to-end guarantees about the security and reliability of complex systems. By creating a set of new tools and methodologies, Ironclad produced the first complete stack of verified-secure software. We also recently developed the first methodology for verifying both the safety and liveness of complex distributed systems implementations. While interesting challenges remain, I expect that verification will fundamentally improve the software that underpins our digital and physical infrastructure. Bryan Parno is a Researcher in the Security and Privacy Group at Microsoft Research. After receiving a Bachelor's degree from Harvard College, he completed his PhD at Carnegie Mellon University, where his dissertation won the 2010 ACM Doctoral Dissertation Award. In 2011, he was selected for Forbes' 30-Under-30 Science List. He formalized and worked to optimize verifiable computation, receiving a Best Paper Award at the IEEE Symposium on Security and Privacy his advances. He coauthored a book on Bootstrapping Trust in Modern Computers, and his work in that area has been incorporated into the latest security enhancements in Intel CPUs. His research into security for new application models was incorporated into Windows and received a Best Paper Awards at the IEEE Symposium on Security and Privacy and the USENIX Symposium on Networked Systems Design and Implementation. He has recently extended his interest in bootstrapping trust to the problem of building practical, formally verified secure systems. His other research interests include user authentication, secure network protocols, and security in constrained environments (e.g., RFID tags, sensor networks, or vehicles).

Colloquium Speaker Leonidas Guibas, from Stanford University Thursday, February 25, 2016 - 12:30pm Computer Science 105 Networks of Shapes and Images Multimedia content has become a ubiquitous presence on all our computing devices, spanning the gamut from live content captured by device sensors such as smartphone cameras to immense databases of images, audio, video, 3D scans and 3D models stored in the cloud. As we try to maximize the utility and value of all these petabytes of content, we often do so by analyzing each piece of data individually and foregoing a deeper analysis of the relationships between the media. In this talk we focus on developing rigorous mathematical and computational tools for making such relationships or correspondences between signal and media data sets first-class citizens -- so that the relationships themselves become explicit, algebraic, storable and searchable objects. We discuss mathematical and algorithmic issues on how to represent and compute relationships or mappings at multiple levels of detail -- and go on to build entire networks based on these relationships in collections of inter-related data. Information transport and aggregation in such networks naturally lead to abstractions of objects and other visual entities, allowing data compression while capturing variability as well as shared structure. Furthermore, the network can act as a regularizer, allowing us to to benefit from the "wisdom of the collection" in performing operations on individual data sets or in map inference between them, ultimately enabling a certain joint understanding of data that provides the powers of abstraction, analogy, compression, error correction, and summarization. Examples include entity extraction from images or videos, 3D segmentation, the propagation of annotations and labels among images/videos/3D models, variability analysis in a collection of shapes, etc. Finally we briefly describe the ShapeNet effort, an attempt to build a large-scale repository of 3D models richly annotated with geometric, physical, functional, and semantic information -- both individually and in relation to other models and media. More than a repository, ShapeNet is a true network that allows information transport not only between its nodes but also to/from new visual data coming from sensors. This effectively enables us to add missing information to signals, giving us for example the ability to infer what an occluded part of an object in an image may look like, or what other object arrangements may be possible, based on the world-knowledge encoded in ShapeNet. This is joint work with several collaborators, as will be discussed during the talk. Leonidas Guibas obtained his Ph.D. from Stanford under the supervision of Donald Knuth. His main subsequent employers were Xerox PARC, DEC/SRC, MIT, and Stanford. He is currently the Paul Pigott Professor of Computer Science (and by courtesy, Electrical Engineering) at Stanford University. He heads the Geometric Computation group and is part of the Graphics Laboratory, the AI Laboratory, the Bio-X Program, and the Institute for Computational and Mathematical Engineering. Professor Guibas’ interests span geometric data analysis, computational geometry, geometric modeling, computer graphics, computer vision, robotics, ad hoc communication and sensor networks, and discrete algorithms. Some well-known past accomplishments include the analysis of double hashing, red-black trees, the quad-edge data structure, Voronoi-Delaunay algorithms, the Earth Mover’s distance, Kinetic Data Structures (KDS), Metropolis light transport, heat-kernel signatures, and functional maps. Cynthia Sung Computational Tools for Robot Design: A Composition Approach Thursday , February 18th 3:00 PM Bowen Hall Rm 222 As robots become more prevalent in society, they must develop an ability to deal with more diverse situations. This ability entails customizability of not only software intelligence, but also of hardware. However, designing a functional ro-bot remains challenging and often involves many iterations of design and testing even for skilled designers. My goal is to create computational tools for making functional machines, allowing future designers to quickly improvise new hardware in response to unexpected circumstances. In this talk, I will discuss one possible approach to automated design using composition. I will describe our origami-inspired print-and-fold process that allows entire robots to be fabricated within a few hours, and I will demonstrate how foldable modules can be composed together to create foldable mechanisms and robots. The modules are represented parametrically, enabling a small set of mod-ules to describe a wide range of geometries and also allowing geometries to be optimized in a straightforward manner. I will also introduce a tool that we have developed that combines this composition approach with simulations to help human designers of all skill levels to design and fabricate custom functional robots. Cynthia Sung is a Ph.D. candidate in the Computer Science and Artificial Intelli-gence Laboratory at the Massachusetts Institute of Technology (MIT). She received a B.S. in Mechanical Engineering from Rice University in 2011 and an M.S. in Elec-trical Engineering and Computer Science from MIT in 2013. Her research interests include computational design, folding theory, and rapid fabrication, and her cur-rent work focuses on algorithms for synthesis and analysis of engineering designs.

Colloquium Speaker David Duvenaud thursday, Feb 18th, 12:30pm CS 105 Talk title: Composing differentiable procedures for modeling, inference, and optimization Talk abstract: Much recent success in machine learning has been through optimizing simple feedforward procedures, such as neural networks, using gradients. Surprisingly, many complex procedures such as message passing, filtering, inference, and even optimization itself can be meaningfully differentiated though as well. Composing these procedures lets us build sophisticated models that generalize existing methods but retain their good properties. We'll show applications to chemical design, gradient-based tuning of optimization procedures, and training procedures that don't require cross-validation. Bio: David Duvenaud is a postdoc in the Harvard Intelligent Probabilistic Systems group, working with Prof. Ryan Adams on model-based optimization, synthetic chemistry, and neural networks. He did his Ph.D. at the University of Cambridge with Carl Rasmussen and Zoubin Ghahramani. Previous to that, he worked on machine vision both with Kevin Murphy at the University of British Columbia, and later at Google Research. The talk title and abstract follow below: Title: A Bayesian Model for Detecting and Characterizing Events Social scientists, such as historians and political scientists, commonly read large quantities of text to construct an accurate picture of who, what, when, and where an event happened. In this talk, I will present a Bayesian model for analyzing documents to identify and characterize events of potential significance, where events are characterized by interactions between entities (e.g., countries, organizations, individuals) that deviate from typical interaction patterns. Specifically, the model builds on topic modeling to distinguish between topics that describe “business-as-usual” and topics that deviate from these patterns. I will also describe details of approximate posterior inference for this model as well as visualization and evaluation of the results. This talk includes ongoing work.
